It would be very nice to have a completely secure administration method, independent of cPanel. Adding the ability to transfer files via SFTP/SCP would mean not having to use an insecure method like FTP

You can connect via SCP if you have shell account.
It would be good security improvement to disable FTP access if the user has SSH.
