Is there a way to change the directory to which a domain points without deleting the Addon domain and recreating it? It seems that if I delete and recreate to change the directory, I get the dreaded "DNS entry already exists" error.

Yes it is possible.
Just open a ticket and tell us your main domain name, addon domain name and intended folder names
