CPanel, FTP (through dreamweaver MX and stand alone ftp clinent) are both very sluggish and will timeout when I try to upload VERY frequently. It will work for a little while, then stop responding, then work again within a few minutes.
Is this similar to your problem? Has been happening to me for about a week during peak times, but seems to be ok on the off hours. Server load maybe?
